How come this version runs choppy?
Would it be better to download the DOS version?
And I tried using the video card settings to improve it but it did nothing let alone not change fix the pixels I saw everywhere.....?
Is there some setting I have to do to make this NOT run choppy, or do I need the DOS version instead?

There's some optimization needed and this is not a trivial task. As of DOS version software renderer may be faster here. Also in options menu set "Span drawing" to "subdivision 16".

If I put 1 bot and 1 firend by IP connection.. I (the host/server) would get the slowdown or what exactly did you mean? *choppy-ness ?
Yes, player who is hosting a game (a server) will have slowdown. Other players (i.e. clients) that joins this game will have no slowdowns because of the bots.

Even with those options checked.
SO i ran the WIndows version with those options checked and it ran a biiiiiit better then last time. So I have concluded I can only run it in 340x200 mode. or whatever the lowest setting is. but anyways. It runs ok now. The graphics are just a wee bit better then the normal Hexen/pixelated engine. BUt it was fine and playable. But I played with one Fighter bot and I found he waisted my Mage with the friggin Hammer
Damn bots run backwards too much chucking hammers and popping out of corners just to POP me one
Arrgg.. I sure showed him once I got my Bloodscourge ;D
P.S. Would turning all the lighting effects to "OFF" in video settings make it run smoother?
Must likely it's because fo the sound, because Windows can use hardware acceleration.
